In regards to the opening, I'm not surprised Japan bans marriage equality because of anime but I am surprised because of how secular a nation Japan is. It's my understanding like only 1% of Japan is Christian and that most Japanese are either non-religious or cultural Buddhists and Shintos. There doesn't seem to be much of an organized religious opposition to LGBT rights in Japan like there is in the U.S. so it's surprising they have such hangups over it when other secular nations like Sweden and the UK are more progressive on LGBT rights. Well the main reasons of Japan's homophobia has to do with Westernization and importing Western anti gay views that were prevalent at the time.
Now Japan is an interesting case via homophobia. While you won't find in the country anti gay movements or homophobic sentiment the way it is presented in the US and Japanese traditional religion says nothing negative about homosexuality in fact in some cases it can be pro homosexuality. Rather in Japan homosexuality is quietly ignored and shunned on the societal level. That being said it has been said that Japan has a rather bipolar view on homosexuality. On one hand homosexuality is shunned on the societal level and usually pretended like it doesn't exist. Japanese media on the other hand is full of gay characters and themes. You have gay characters on kid's shows, drag queens and transsexuals on talk shows etc. The Japanese also tend to hold the view that being a gay man is synonymous with being a drag queen and a transwoman which is simply not true. I saw a video on YouTube of a Gaijin gay man who lived in Japan and mentioned in various conversations that he had a boyfriend. To which the Japanese person he was talking to would say "oh you mean your girlfriend." I don't think they were saying this out of homophobia per se as I have noticed that when people learn foreign languages many times they get their gender pronouns mixed up when they speak. To which he respond "no my boyfriend I am gay." However pretty much all of the Japanese people he talked to had no problem with this they were like "aah ok." Also I think that the younger generation tends to be more accepting then the older generation.
Now when it comes to ancient Japan this is a completely different story. Now while people were still expected to marry and have children it was considered no big deal to have affairs and relationships with your own sex just so long as you did your duty to your family and married and had kids. There are numerous examples of Japanese people who are married that also had same sex affairs on the side. Take Nobunaga Oda for instance. He was married to No Hime but had numerous concubines and was also in love with the male youth Ranmaru Mori. Also Japanese culture back then unlike now and unlike say ancient societies like the Greeks didn't seem to have restrictions on what you could do in sex. Like for instance a man could take the receptive role in sex especially anal sex and still be considered a man unlike in places like Greece where men getting penetrated was a huge taboo making most homosexual pairings resort to things like frottage, oral or thighing.
^While Christainity is a huge reason for homophobia in the West it's not the only reason. I know athiest who are homophobic and argue that "science" invalidates same-sex unions because kids need "a mom and a dad" (let's not get into why that is stupid and narrow-minded and ignorant) and that two people of the same sex can't reproduce.
Japanese is still very traditional in that you're suppose to get married and have kids and women are suppose to give up everything to become a house wife. same sex unions go against what Society expects of you.
To an extent that mentality still exist in the U.S
Well you do realize that such Atheists represent a vast minority in the larger Atheist communities. Most Atheists tend to be pro gay as again science shows that homosexuality is normal and natural and when it comes to same sex unions gender means nothing when raising kids. Hell in many animal species gay members of various animal species usually provide the role as extra guardians or uncles and aunties to their heterosexual relative's children which you have probably heard of the gay uncle theory.
